About some of your files disappearing from your OneDrive, may I ask how many devices are you syncing your OneDrive to? There are cases where a user might have other Microsoft account signed in across their devices and that could cause an issue to some of the files missing from one account to the other.
If files are deleted, then deleted files usually stay on Recycle Bin for a while.
- Open OneDrive Recycle Bin
- Look for your missing files
- Restore them if found
Also, if you are on Windows PC try checking if your files are syncing successfully before checking the cloud storage. On Windows:
- click the OneDrive cloud icon near the clock (Lower right part of the screen)
- check for:
- “Sync paused”
- “Sign in required”
- errors
