I did some research here and none of them solve our issue,
we don;t want to delete disabled users' profiles, since there are files associate with them, but we would like to hide them or remove them from the Organization Chart on Mysite
What I tried:
1. add a filter "userAccountControl Bit on equals 2"
2. i went to "profile Missing From Import" and "active profile" , but they are empty
3. edit the connection, make sure "disabled users" OU is not selected.
4.run incremental sync and run full profile sync

That filter (#1) would remove the profiles from the database and result in the user progile being deleted from SharePoint's profiles.
With a new filter you need to run a full sync (I believe) to pick up that the account is no longer in the import. Once that happens it will be marked for deletion and show up in the Profiles missing from import list. There's a timer job which i think kicks off after the full sync which will then delete the users.
#3 would/should also result in the profiles being removed.
I suspect your disabled account profiles have been cleared out. As for a way to keep them but hide them from the Organization Chart, i can't think of an easy way other than changing their manager (and managees) to a placeholder so they're outside the normal org chart. That's obviously assuming you've re-imported the accounts.
