Stop and disable IIS site (not IIS)

How do I stop a certain site and ensure that it will not start at server reboot, for instance. I know how to stop a site and to disable IIS services, but I can't find a way to stop a certain site (among others that should keep running) and set it not to start again.

You can select the site and click Advanced Settings... in the Actions panel under Browse Web Site. In the Advanced Settings there is a setting called Start Automatically, set it to false.
