I am using a Search filter to get all documents on a SharePoint site, however I have noticed that IsDocument:1 returns aspx pages?
This looks to be by design but I don't understand why?

The isdocument managed property really only checks that the item being searched for is a file, which ASPX pages are. You should be able to add an and clause to filter out the aspx files using the filetypeproperty. Try this query text:
{searchboxquery}( isdocument:1 and -FileType:aspx)
