Hi Adilahmed,
Given directory has temporary files that have used or open with this Service Account. I f you want to delete files from this temp folder location. you should be able to delete, but only those files that are not in used or referenced in any running object of SharePoint.
If you want to delete files from this location. Kindly take the backup of all the files on different location. Then try to delete files and checkout the complete functionality of your SharePoint Site.
Also, you can configure other folder to save temp files. I have to specify another folder than the %temp% directory. I'm suspecting a weird setting in the user permission somewhere in the folder hierarchy to the %temp% leaf directory.

Hi Adil,
Yes, you can, Actually local Temp folder is not specific to SharePoint. The Application Data folder is where Applications store their "Data", mainly user preferences, like window positions, custom tool bars, and such. Some Examples: Firefox -- stores the user profile there, which includes all your bookmarks. The Quick Launch toolbar. Some AntiVirus/AntiSpyware programs store their logs there, some put the quarantine folder there as well. Outlook Express -- Address book
in %appdata%\Local\Temp or %temp% for short it is save to delete files. Files that are in use and important for programs will be locked (i.e. open).
Windows does not delete files from this directory itself however if you choose "Disk cleanup" in the properties of the drive it will include a clean up of these files. (Make sure to never click "compress old files" in that dialog.)
