I attempted to reproduce the issue by creating a private team, adding a channel, and placing a .docx file in that channel. I then opened the channel’s folder in SharePoint and used Add shortcut to OneDrive. I also tested creating a shortcut to the individual .docx file. In my environment, the duplication did not appear.
The path to the file appears as:
C:\Users\[user name]\OneDrive - [company]\test.docx.url
The path to the folder appears as:
C:\Users\[user name]\OneDrive - [company]\test shortcut - test 1
Below is the screenshot of File Explorer after syncing OneDrive.
To investigate further and provide accurate guidance, could you please confirm the following details?
Which object did you click “Add shortcut to OneDrive” on?
The folder (e.g., …\Documents<folder>)
The library (Documents)
Or the file (e.g., Locations.docx)
(Note: Adding a file creates a .url web shortcut, while adding a folder or library creates a real folder in OneDrive.)
Could you please confirm whether the steps you used to add the shortcut are the same as the process I described above, or if they differ in any way?

Does the issue occur for all users, all files/folders, or only for specific users or specific folders?
